I have checked this out a few times. I am working in a BLANK application (but this might happen in other applications as well).
When I was working in onExecute I made several changes to the code. I then realized that I had some PHP methods I wanted to delete because I was switching to using Internal Libraries.
So from the editor in onExecute I immediately went to delete some PHP methods. The Automatic saving prompt came up as normal

I deleted the two PHP methods and then switched back to onExecute.
I noticed that the code that I had changed reverted to its original state.
