I have a few questions about scriptcase?
Is there any support commands that allow you to adjust the background, Front Colors, link colors on the menus and forums? I would to include a option in the program that allows the users to do this.
I did not see a option setting that allows you to make all the menu options all black fronts?

You only can change the Color schema of a menu using the layout settings tool. (Tools>>Layout>>Settings).

Try turning off the SEF.
Site -> Global Configuration -> Site
SEO Settings
Search Engine Friendly URLs: No
Use Apache mod_rewrite: No
Add suffix to URLs: No
Hopefully this should solve your problem.
If it works and if you do not like what you see in the URL generated try using the .htaccess file and at that time you have to enable SEF URLs to Yes and Apache mod_rewrite to Yes.
